With me wanting to use armor, body, and animation mods in skyrim most are requiring me to get a skeleton, and the one above is listed as the best choice, yet there seem to be no instructions anywhere on the internet on how to do so without the linux hating nexus mod manager. There are about twelve folders in this archive and just throwing them into the data folder of skyrim does not appear to do anything at all. Does anyone know how to manually install this?

You might want to check here: http://appdb.winehq.org/

There may be some info on it. You will probably want to find a forum where people are using it (gamersonlinux.com is full of gamers that use POL, so they might know.) if no one has an answer here.

turns out drag and drop did something, i don't know if its correctly installed or what, but its in there and my new meshes and anims seem to be working. Go figure. Does POL have any plans to incorporate Nexus Mod Manager in any way? I don't know if its in high demand and most mods you can install without it, hell i cant even imagine how you'd get that to work in the virtual drive to begin with but i'm just curious.

Yeah. I am not sure. Someone that is familiar with it and the POL script API might be able to pull something off. I would attempt it, but I don't have/play that. Really, the scripts are written in BASH, so someone might be able to write an add-on script for it fairly easy. It is not hard to write scripts to install stuff into a pre-existing virtual drive (that is how the add-ons for games through POL work).
