OSX version: 10.10.3

PlayOnMac version: 4.2.6

Graphics card: Nvidia 9600m GT 256 MB

None of the graphics options in WineCFG work. I've tested this on multiple bottles. Does anyone know why this is? Really wanting to set a virtual desktop to improve performance in a game I play :(

That is odd. How exactly are you setting the virtual desktops? Like, what are you clicking/typing to get to it?

I wonder.. Originally PoM was bugging me about installing X11. So I continued using PoM and installed X11 later. Could this by why it's having issues?

Update: Decided to install an older version of Wine (1.5.31) and the virtual desktop worked. So this must be a bug with newer released.

Quoting Wine 1.6 announce:

"*** Mac driver

- A native Mac OS X driver is implemented, for better integration with
the Mac desktop environment. The full range of driver features are
supported, including OpenGL, window management, clipboard, drag &
  drop, system tray, etc.

- X11 is no longer needed on Mac OS X, but the X11 driver is still
  supported, e.g. when running remotely."

I don't know all the details, just that indeed in recent packaged versions Wine no longer use X11 on Mac, that could very well be related to what you're seeing. Are the limitations of that "Mac driver" documented somewhere?
