I have my original copy of dungeon keeper 2 on CD and installed it as a custom install instead of the GOG version but I can't seem to get to play without this screen flickering like a bulb just about to burst, does anybody know what I need to do?

I have updated the title of this thread, as the title that you had does not really describe the issue. lol. I would personally troubleshoot it, but I have never played the game nor do I own it. Please be patient, though; the community is quite big, and I am sure that if someone knows how to fix it, they will respond to your post. Sometimes it can take time, as every game running through Wine/POL is different, and we don't all play the same games. 

Trust me, if anyone here has an answer, you will likely receive a response with a fix, if there is one. :)

Actually, I just found a RegEdit hack that works on another forum.

Go to HKEY_CURRENT_USER\Software\Bullfrog Productions Ltd\Dungeon Keeper II\Configuration\Video 
- Set "Engine Id" to "4" 
- Set "Screen Hardware3D" to "0"

The price one pays is that the graphics are a little more shabby (but that could be my massive monitor) and the video at the end of the level don't work and the DK3 Trailer doesn't either (in the "Extras" menu option), still, that's what YouTube is for.
